Have you tried installing a lightbox plugin?
No the lightbox function is buint in to the theme. I don’t want this to show up in my portfolio posts.
I have a Filterable Portfolio Page Template that look like this:

Your theme is using Timthumb – older versions of which can open a serious security hole in your site. Have you checked to see if it’s the latest version of Timthumb? How old is the theme?
I’m unfamiliar with the lightbox script used in that theme but try removing…
rel="lightbox[set1 <?php echo $size; ?>]"
…on line 50.
