Cannot find WordPress configuration file in upper directory

Do you see a reference to the .htninja file in the firewall “Overview” page, like that one: http://nintechnet.com/static/htninja_wp.png

Check the name of the file, it must be: .htninja

The new version 3.0.1 will check in the current and in the parent folder. You may not need the .htninja anymore.
