Can I clean up wordpress ftp files?

    I have a WordPress Multisite installation (200+ sites), and I was wondering if there is any way to clean up / do maintenance on server files. I already optimized the database, deleted all the comments and other files, and I am wondering if there is anything that can be done through ftp etc.
