Do you have a recent backup of the website? Or just of those customised files? If so, someone here could probably advise you on how to restore them.
If not, maybe your hosting company can revert the site back to how it was… and this would be a good time to put a backup routine in place.
It sounds like the customisations were made to the plugin, not your theme? If so, be very wary of ever upgrading that plugin and if it offers automatic updates switch them off. Essentially you’ve “forked” the plugin and made something new and probably incompatible from it.
If the customisations you’re talking about were to the EDD plugin then go to https://easydigitaldownloads.com/support/ for support. But they may or may not be able to support a customised version of their plugin.

Thanks a lot for your quick answer! I do have a back-up from the website, which was done after the customization job was completed. Can you support me on how to restore them? Is it as simple as just uploading all the files back through filezilla?
And one more question: do you know if I can stop WordPress from updating automatically? Or is that irrelevant, because the customization was most probably done in the plugin?

Is it a full backup, files plus data? I wouldn’t want to advise you to go ahead unless you’re certain. And you should do a full backup of the website as it is now before doing that.
Maybe you only need to re-upload a few files but do you know which ones? I’m not even certain whether we’re talking about theme or plugin files.
I assumed it was the plugin updating that caused the problem – if the plugin author has enabled auto-updates, there’s probably a way to turn that off – you’d need to check with them.
If it’s a WordPress upgrade that caused the problem, different kettle of fish. You shouldn’t let WP get out-of-date, for all sorts of sensible security and stability reasons. But if you want to switch off auto-updates see https://codex.wordpress.org/Configuring_Automatic_Background_Updates
So if a WordPress upgrade breaks your plugin, you need to get someone to fix that plugin. If the plugin’s been custom-built or customised from a commercial plugin, it is likely to need occasional maintenance.
Did your expensive developers leave behind any documentation to explain what they were doing and to what?
