Not at the moment, but it’s a fair request.
Auto-Delete removes the messages themselves, and a private one-to-one conversation with no messages left in it isn’t shown in the conversations list — so the whole conversation drops off the sidebar. Chat rooms and group conversations do stay in the list when they’re emptied; it’s only private conversations that behave this way.
I’ve added this to the list. Keeping the conversation visible after its messages expire, so people can pick the thread back up without searching for the person again, makes sense — I’ll look at it for one of the next updates.

It still works the same way as before. It still deletes everything, including the messages and the users I was communicating with, so my left-side panel is empty. Is there an option I need to enable so that the users in the left-side panel are not deleted?

There’s no option for this — you’re not missing a setting. The change hasn’t been made yet, it’s still on my list from your earlier request.

I’ll be taking a proper look at it while working on the next update. I want to be upfront though: it’s not a simple change. The conversations list is built from the messages inside each conversation, so keeping an emptied one visible affects how conversations are loaded, sorted and counted across the messenger, and it needs to be reviewed carefully so nothing else breaks. So I can’t promise it will be ready in that release.
