How do we go about changing the default media category from “category” to custom taxonomy?

By default the WordPress Media Library uses the same categories as WordPress does (such as in posts & pages).

Starting from version 1.4.4 you can use separate categories for the WordPress Media Library. See the FAQ for a howto.

This option is available for the premium version and the free version.
