In reviewing the issue on another site that I have not updated to Genesis 2.0.
On that site, I had updated to WordPress 3.6. I now realize that you did not post that your plugin was compatible with 3.6 yet.
The good news is that the pages still show the correct Title and meta descriptions – so they are presumably in the database in tact.
The admin area however, does not show any of the historical info for any of the posts nor pages.

I did receive notification from Genesis 2.0 Dev team that if SEO Ultimate is installed that it will turn off their native SEO settings.
You should always save your settings in Settings>>> Export >>> before anything major, just in case. But, when you say you lost your data, is it still available in meta description editor or just gone on the page level?
Secondly, about 3.6 – the original dev for SEO Ultimate is no longer available and we are in the process of getting a new lead developer to tackle the next batch of updates (to ensure compatibility).

Looks like the real issue is that on the site I was looking at, I was using the Genesis SEO tools for Title/Description/Keywords and your plugin for the juggernaut and a few other features.
Apparently when I upgraded it deleted the Genesis portion! This is very bad. I’m trapped between the plugin and Genesis SEO for optimization if I don’t want to lose all my Juggernaut links!!
What is your recommendation on how to get out of this situation?
Will your plugin operate this way into the future, or do you think you will be able to work with Genesis to resolve this?
In another installation, where I was solely relying on your plugin, the Genesis SEO aspect did completely disappear, and the plugin appears to be all on and working. WP3.6 and Genesis 2.0.

You can use SEO Ultimate for everything, simply go to modules>>> Title Tag Rewriter and Meta Description Editor and you can add them all back 100 entries at a time.
The plugin was designed to be modular, so, if you wanted to use Genesis or other plugins for similar things, you could simply disable the module that had a similar feature and toggle on/off the ones that you did or did not want.
Glad on the second installation it deferred to SEO Ultimate, but if you want to use our Plugin to do it all, you will have to re-enter the meta data as suggested above (since it was in their database table) and not the plugin.
You can also import and export deeplink juggernaut settings and make config backups of SEO Ultimate Settings in Settings> Export or Settings > Import if you have a base of settings you like for other sites.
Deeplinks export separately and will have to be configured for each site (as the pages/post destinations are different, but, in the even you are doing maintenance or moving hosts, this feature is quite handy.

Manually enter all of my title tags on 30+ sites!? Many of those sites are over 100 pages…
Maybe you could create a tool to do that via the database?

This is what got me into this jam in the first place. The issue is that Genesis now turns their tool off if yours is present, so that won’t work — unless I’m misunderstanding what you are saying.
I’ve asked Genesis to leave the admin in control of when their SEO tools are turned off. Hoping they will see the logic.

I wonder if you would consider creating a stand alone Deeplink Juggernaut plugin. That is the biggest star of your plugin, in my opinion, and the main thing that Genesis users don’t get with Genesis SEO.
And, by all means charge for it!

It can be used, but I personally have not used it.
