• How can the tracking code be implemented into a WordPress installation that is not installed in the root directory?

I have verified using more than one verification method.

I have tried code in the header, in the footer, in the theme options pages, using plugins and on individual pages, none of which have worked.

The problem appears to be that Google is looking for the tracking code in the root, which of course is not there.
