Add code unaffected of themes

I would like to add a banner script in the blogs of my multisite network.
But if I add the banners in the theme, it will disappear if the user change the theme.

Is there a way without changing every theme they might use? Can i via a plugin insert code undependable of the theme? (like “on top of page”, “in right column”, “before blogs”, “after comments” etc)?
