It sounds like you may have a plugin conflict.
Are you able to disable all your plugins except ThirstyAffiliates, repeat the steps here:
https://thirstyaffiliates.com/knowledgebase/links-arent-redirecting-brings-404-error
And then check if it’s working. If so, start re-enabling plugins until it stops working so you can isolate which one it is.

Hi Josh,
I have disabled all plugins and done this exercise.
Infact, I am using a premium theme. Have discable that and used Twenty Twelve theme. But, it is still giving 404 error.

Are you using any caching plugins or server side caching? Anything that would mess with the default .htaccess?

By looking at your permalinks, it seems maybe you aren’t using pretty permalinks?
If you go into your Settings->Permalinks and select “Post Name” it should come good.

As per forum rules, you need to open your own thread. Even if the issue is related.
Please check the system is redirecting ok by making a new affiliate link and using http://google.com as the Destination URL. Ensure you include the http:// part.
If that is not working, please open a new thread and include as much detail as you can.
