What is the address of the Jetpack site in question?
Does the issue persist if you temporarily disable all other plugins except for Jetpack and use a default theme, like Twenty Sixteen?

I have tried that and found that Auto optimise and Async Javascript are causing the issue. How do I add an exception for Jetpack?
Your best bet is to reach out to the plugin developers. They should be able to assist you in configuring the plugin to bypass this effect.
If it is a bug, they should be able to address it in a future update.

Whenever “Let readers use WordPress.com, Twitter, Facebook, or Google+ accounts to comment” option is turned on comments are not nesting. After turning it off, new comments are getting nested.
I have checked Discussion settings. Old nested comments remain nested. Only new replies are not getting nested.
