Hello,
This is correct, as we hook into the WooCommerce archive-product template, so the categories will show for the entire shop.

However, we will very soon have a store-specific category widget in WC Vendors Pro.. our next release, version 1.4.4 will include this widget. 🙂 https://www.wcvendors.com/product/wc-vendors-pro/
