My blog also started having the same problem after the Jetpack update.
Many experiencing same issue. Think it best if newer posts such as yours are closed and we all pop over to https://wordpress.org/support/topic/my-jetpack-subscription-stopped-working-after-i-updated-to-v4-6-1-wordpress. Maybe then the activity will encourage a fix for the Jepack we love.

When I reply to comments, WordPress.com users don’t get a notification that I made a reply and they have to manually check back. Previously they weren’t seeing comments at all (their own and mine), but I deactivated and reactivated the plugin and now everyone is seeing all the comments.
