Yes, WP BackItUp can backup the whole site and it involves database backup. If you want to backup both database it is possible to backup both database manually.

All requests may be submitted using the WP BackItUp Support Portal. If you are a customer with an active license then you may login to the portal using your email address and the password you were sent after your purchase. Once logged in you be able to create tickets, check ticket status, upload files and even send additional information. Lite customers will not be able to login but may submit tickets.

I want to clarify a bit. WPBackItUp will backup any database associated with your WordPress site even if it is part of a multi-site network. However, if the database is not part of your WordPress site then it will not be backed up.
