Is there any way to stop product pages from overtaking the regular header banner with the product image? I cannot seem to find any settings for that except removing the product image all together, so if there are none, which file contains the code that places the product image as a header banner?

eCommerce Product Catalog does not place a product image as a header banner.

It is probably your theme that places the featured image in header for all post types.

You should ask the theme developer on how to disable the fatured image header for custom post types.
