The comment form itself is indeed loaded in an iFrame, but the list of comments is controlled by your theme. You can change the look of the comments by editing your theme’s stylesheet.
We plan on adding an option to hook into the comment form iFrame, but I don’t have an ETA yet. You can follow our progress here:

Is this possible yet or is it on the cards?
Just realised they are loaded via an iFrame. The client def wants these features and for them to follow the site styles.
