I am trying to integrate your Plugin in a TwentyTwelve Theme, but I need to change the style of the title below the image.
How do I do it?

If you can view the CSS of the page, you can get an idea of where the different styles come in: http://www.webnots.com/view-webpage-source-css-in-chrome/

You can then add those styles to your stylesheet, or to a CSS editing tool like in Jetpack

The CSS to change for that title would be .flexslider-caption-inner h3
