I am wondering when this actually started, new version of WP or a new version of PHP? Since the plugin hasn’t been updated in quite awhile, I am concerned there might not be a fix for the issue from the author and we need to start investigating this ourselves.

What version of php are you guys using? I might be able to resolve it if I can isolate the issue. Right now I am not even seeing any php errors that might shed any light.
I am using the most recent version of WordPress (3.9.1) and the most recent version of Shortcodes Pro.
What’s you idea?

Based on that response, its probably easiest for you to just install this plugin to find the version: https://wordpress.org/plugins/display-php-version/
Running PHP version: 5.4.30
I have installed PHP on my Mac with Homebrew and using it with Terminal, here’s version log:
