can I customize jetpack my removing the modules I don’t use from the zip before I upload it to my site or are there shared resources I would break.

I would strongly recommend that you never edit plugin core files, with Jetpack or another plugin.

You can, however, customize the list of modules available in Jetpack before activation by following the instructions here:
