I’ve performed some cross-testing for us today on several of my sites which have the latest versions of WordPress, WooCommerce and our free Storefront theme as the only enabled software. When doing so I’ve not been able to replicate the behaviour which you describe with great boxes displaying on the checkout page of WooCommerce.
From what you have described, it could be code from another plugin or theme which has caused a possible conflict and affected the checkout page display of WooCommerce.
To see if that is the case we’d initially suggest carrying out a conflict test on your site by disabling all other plugins aside from WooCommerce along with switching to a theme like Storefront. This will help with trying to and locate what software you have installed which could possibly be causing this behaviour? You could use a free plugin called Health Check and Troubleshooting to carry out such testing.
When in Troubleshooting mode all plugins will be deactivated and only the admin of the site carrying out the troubleshooting would see those changes. Any customers visiting the site would see no changes at all.
Once you have disabled all other plugins and switched theme if the behaviour is resolved you can then enabled your theme and sites plugins testing after each one is enabled until the behaviour returns to locate the culprit.

I disabled all plugins as mentioned except for WooCommerce.
It seems to be related to our use of the Twenty-Twenty Theme. When
switching to the new Twenty-Twenty One Theme the issue is resolved.
To be clear, we do not want to use the Twenty-Twenty One Theme because I have a specific aesthetic I am already happy with, with the Twenty-Twenty Theme.
We tried doing a fresh install of the original Twenty-Twenty Theme and even used a plugin
on our staging site to clear the database and it still was not resolved.
We also installed the Twenty-Twenty Theme and WooCommerce on a completely separate WordPress account just to test and the issue was not present, so clearly it is related to the specifics of the Twenty-Twenty Theme on this particular WordPress account including our staging site.

As what you’ve experienced is not directly related to our free WooCommerce plugin you would have to try and diagnose what is different between the WordPress installations where the grey boxes display and do not display when using the Twenty Twenty Theme.
From what you have described it’s not related to the Twenty Twenty theme itself otherwise the same behaviour would display on all installations. I also tested my installation with Twenty Twenty today for us to get some comparisons results and I do not see any similar grey boxes when doing so.
It could be a plugin or some CSS that is on one of your installations that is causing this isolated behaviour. It’s something that you’ll need to try and track down on your specific installation though.
