Are you using a cache? Have you tried purging your cache. You can also try this plugin https://wordpress.org/plugins/advanced-database-cleaner/ and cleanup your database. Let me know how it goes.

As from past experiences try to revert the updates from your backup. Your host should have a backup of your files.
The next part is create a dev/staging site that mirrors the live site. From there try to do updates, changes one by one so you can track where there are pages that has been changed/lost.
