I ran into the same issue and it turns out if you have the email customer-complete-order.php in your theme, the plugin cant overwrite the email template. Once I deleted the file from my theme, the tracking emails worked properly.

I upgraded my php version and it fixed the problem for anyone else that has run into this problem. Thanks again for the great plugin
