I am having the same problem. I have several WordPress installations running on a VPS and have configured it as best I can following a few guides, changing the settings in apache2.conf, my.cnf and php.ini. (http://chrisjohnston.org/2008/configuring-a-lightweight-apache-mysql-install-on-debian-ubuntu)
But WordPress 2.9 seems to be hogging all the memory…
Interested if you’ve found a solution.

Anyone still having issues with 2.8.4? I can’t get images to open in Lightbox slideshow in any 2.8.4 installs, no matter the theme. Have even tried themes in 2.8.4 installs that work perfectly in 2.8.2, and no go. Thanks in advance.
Wowzers. I’m having the same problem, where thumbnails are linked to Flickr rather than opening in Lightbox. Strange thing is, it’s only happening on a couple of my sites – the others are working fine. The difference between WP 2.8.2 and 2.8.4?
Any help is appreciated!
