To follow this up, in case it’s of use to anyone, I solved the problem – obviously the TinyMCE settings are stored in cookies because when I deleted my cookies it started working with the newer version of TinyMCE.
I just manually copied them over using my FTP app and set it to replace existing files.
I guess I could be more thorough by deleting files and uploading new.
Erm…it works now!

Yes I mean the URIs in Options > General and yes the domain name has been used for ages.
The domain name is not the issue, the issue is that WP is tagging on what it thinks is the path to WP on the end of the domain name and I can’t change that path.
