It was a problem with my them. I was missing <?php wp_footer(); ?> in the footer.php file. Added it back in and it fixed the issue.
I think I’m having the same problem as aimeeish was having. After upgrading to WP 2.8 and NGG 1.3.3 my images just link over to the image file and the thickbox effect doesn’t work. I tried aimeeish’s solution of removing the rel line, but that didn’t change anything.
