In the config.php I had entries with relative URLs for WP_CONTENT_URL and WP_PLUGIN_URL. Switching to full URLs solved the problems for me.

Same problems here. Now with 12.7. installed the issues persist

No I haven´t. In my network settings (it´s WordPress Multisite) it says just http.
However, that´s exactly the same setting as on another network of mine. There the redirection plugin works perfectly.Also, changing the main site´s url on a Multisite install is not an easy thing to do but requires search & replace in the database.
I have just been able to get rid of that notification after fixing a writing permission issue with the ithemes logs folder. Maybe worth a try.
While tinkering with other ithemes settings I eventually got the message that the folder wasn´t writable.
It´s a bit surprising though. I´m quite sure that the permission problem wasn´t there before the last big update.I fixed the same permission issue on a different website and it fixed the problem there too.
I just fixed a permission issue connected to the ithemes logs folder. This also fixed the dashboard notice issue. It´s now gone 🙂
I also installed the latest version and it´s still there.

Mac OS 10.11.5
no javascript errors in the console
no error log entries.

unfortunatelly I can´t comfirm. 2.1.1. didn´t solve it on my side 🙁
Same here. Stopword removal must have stopped working weeks ago and I´m still running 1.7.4 on WP 4.1.1
