I thought all the images were square and did not realize some of them were slightly not. As soon as I resized them to perfect squares and re-uploaded them, the problem was solved. And for the second issue, I ended up accomplishing what I wanted by just using the Slider setting instead of the Image setting for a single portfolio image, and then uploaded my alternate image in the slider section.
Really appreciate your help on deactivating the lightbox link!
