There is a prefix in the settings for the plugin. In the admin area of the site, navigate to the ‘Shortcodes’ tab, go to the settings tab along the top, and try deleting the prefix. It might help to make your shortcodes work again.

You can change the prefix in the settings section for the plugin at http://WEBSITE.com/wp-admin/admin.php?page=shortcodes-ultimate
Try deleting the prefix, and see if that fixes your issue.
