Yes, you are right. The feature for pay for the order endpoint has been fixed with the Pro version of the plugin. We shall be working on this feature in the lite version as well but it might take some time.
So, if you want to have this feature on your site now then I recommend you to use the Pro version of the plugin. Also, if the pay for order endpoint will work with the Pro version, then your custom code should work for the user roles.

The normal WooCommerce emails will work fine. There was an issue with notifications getting blocked but the current version just works fine and normal WooCommerce emails too are working fine.

Regarding the query, I am afraid that currently, there is no such setting that applies the fees to each product. However, in our plugin, it is possible to apply the fees only on the payment gateways and not on the product.

I have replicated the issue where the logo is not visible on the print invoice when we see on the mobile phone.

I understand your concern regarding the issue.
The free plugins version is limited to only one “price by user role per product settings” product enabled at a time. So, you will need to get Product Prices by User Roles for WooCommerce Pro version to add an unlimited number of “price by user role per product settings” products.
That means if you are trying to add the price of the same product with another user role for which you have already set the price of that product as an Admin user role, then you will not be able to enter the price of that particular product as the shop manager user role. This is the limitation of the Lite version of the plugin.
