Hi, I didn’t say this resolve the issue. I am still waiting for the issue fix baked into the next update of Yoast. I appreciated that you shared a temporary fix – resetting setting with a helper plugin after each push to staging and live is not on our roadmap.

Thank you @theheartpixel. Seems to be a Yoast issue. I did reach out to Flywheel. Agree, their support is great. Here’s what they said:
“As automatic search-and-replace tasks are kicked off once the data has been pushed up, so I’m wondering if Yoast regenerated/kept hold of the Local URL even after the push finished. If URLs are encoded in a weird way (or are stored as serialized data), they may be skipped by the search-and-replace tasks.”
No tweaking should be necessary post-migration. For 100% of WordPress stored data and all other plug-in data, 100% gets migrated properly.
A guess: this issue may have begun when Yoast introduced a new way to store SEO relevant data. Again, again guess.
