Can you tell me the version of IE are you currently using?
imaGenius is based on CSS3 standards and some old version of IE won’t render the content properly. I must write this issue in the readme, so thank you twice for this report! 🙂

Maybe it could happen because the editor trasforms automatically your image link in a true html link. Did you try putting the right shortcode using text mode instead of visual mode in your articles or pages editor?
The right shortcode usage is like your last two examples:
