I don’t know that. But, with WP Ping Optimizer, apparently a post pings only when published and not when updated.
What about the plugin WordPress Ping Optimizer? I use it to avoid pinging when update after published.
I had the same problem. I reverted to 1.4.12 and then updated to 1.4.13 again ……and the sitemap.index magically appear.

I have restored to 1.4.12 and then updated again to 1.4.13. The problem seems resolved.
My theme is twenty twelve pure with no child. Js and Css minify disabled. Only htlm and css inline enabled.
After the updating to 0.9.2.11 the situation is even worst: with 0.9.2.10 the message error disappeared when manually emptied the cache. Now doesn’t.
In fact, my Minify was already partially working before the update: I enabled only html and css inline.
JS and CSS were already disabled.
Now, after the first manual empty, the red notice is no more present.
I solved the problem manually emptying page cache every time I see the red notice. But of course this is just a temporary solution.

In reply to: [W3 Total Cache] W3TC JS Minify and Twenty Twelve mobile themeit is not exclusively an issue of W3 TC, but of other methods to minify navigation js. Specilally if you have a CDN also. It seems as though minifying the twenty twelve js navigation would lead to break the mobile menu. I solved disabling minifying js in W3 Tc and using a Twenty Twelve Child theme which optimizes performances. In my case 2012.FFWD by Frank Goossens at http://blog.futtta.be/tag/twenty-twelve/ does a wonderful job with twenty twelve js and css.
