Have you changed your paths? Do you have any conflicting SEO plugin? Something in your installation might not be compatible with IIS.

jdembowski, thanks a lot for your detailed reply. I will try to do it and post the result here! So the DB structure of Apache and IIS are the same I suppose. I do have mySQL and phpMyAdmin installed on it. And yes I do need custom permalinks!
Anyone else having an answer or has done this before can also reply!
