Update.
One of the hosts confirms they had some issues yesterday.
With this host backup is now completed but still with the same warning.
Can I trust this backup is ok and ignore the warning, or do I need to take some action?
Site is up again and my licens is activated.

Anyway. I can see that you did update the plugin just hours ago.
I deleted it and downloaded it again. Now there is no warning alerts.
The strange things is why Wordfence did fetch the beta version for comparison before and now the latest stable verison.

Compressing files as ZipArchive. Please be patient, this may take a moment.It just keeps running without ending. I’ve kept it running for 15 minutes. Then I have to abort it.
Then in the backups folder there will be a backup-file with the size of 128MB. But it cannot be opened since it’s not complete. Every time the backup size will be larger than 128MB it stops at 128 without ending.
I’ve ran into this problem on several sites with the same host. So I’m guessing there is a limit on their side. I just don’t know what to ask for.
What might be the limit on their side? What can I ask for?

Does your beta version has the same version number as the last stable version???
That must be why Wordfence is fetching the beta version as the original version.
If you can change the version number I will perform a new scan.

Ok. I used to think the WordPress Repository was the same as the Plugin Directory… Now I know it isn’t.
I thought the files were compared with the available files in the Plugin Directory.
It seems a bit confusing to me. If I receive the warning alert and compares the “modified” file with the file available in the latest version it might match, but still I will receive the alert.
In the case with the Easy Fancybox plugin Wordfence seems to fetch a beta version file instead of the latest stable version. Why? Maybe the latest stable version and the new beta version has the same version number.
I don’t know. I’m just trying to understand how to use Wordfence…

Sorry, mistake by me. It should read nolightbox as you say.

But in the latest version available on wordpress.org it is nofancybox.

Don’t know what you mean by “How is you Host?”
The most recent project where I faced this problem the client had chosen cheap host one.com. They might not be the best host but still they insists they have no limit on their side. They won’t help me.
How can I find out if there really is a limit on their side?
What questions do I need to ask them?
Is it possible that I need to edit anything in the plugin settings?

So I have checked the comparison that Wordfence offers. You’re right! There is something shady with the Wordfence plugin. I don’t know what file Wordfence found but the file stated as “The Original Version of the file” holds a huge amount of differences to my version of the file.
The funny thing is that “my” version of the file seems to match this:

The file on my WordPress system is the one found in a fresh WordPress download
It’s not modified at all.
Wordfence is comparing it with an old set of files.
I’m using Wordfene 5.3.6
This seems to be a false alert.
I received the exact same message as Ivydo.
I downloaded a fresh copy of WordPress 4.1 from wordpress.org to compare with.
The taxonomy.php file looks like the one that wordfence says has been changed.
Just a few hours before the alert I updated WordPress from 4.0.1 to 4.1
Is there a chance that Wordfence is comparing the files with the old version and therefor detecting changes?
