The plugin does trigger payment_complete(), but inside that function something goes wrong, and it never returns to the Mollie plugin.
Most often we see this with for example a PDF that takes too long to process, causing a server time out. Please disable that PDF plugin and place another payment, does it then work?
Did you check the error logs and check for server imte outs or fatal errors?
I think you already re-activated the plugin by now?
I think that it might be caused that during a WooCommerce update, WooCommerce doesn’t show the actual version of itself (as its de-activated and updating) and therefor the Mollie plugin disables itself.
I’ll research this further and try to implement a fix.

Yes, I think so. Install an email logging plugin so you can see what emails are sent. Also check the server email logs to see if the emails re really sent by the server.
(2) If yes, could this issue be linked with the Mollie plugin or is it likely a WooCommerce bug?
I don’t have enough information to know. Biut this is WooCommerce Subscriptions functionality, so it’s more likely its Mollie or WooSubs, not WooCommerce alone.
(3) As far as SEPA renewals go, does this e-mail contain only on invitation to change payment method, or does it also mention that there will be a retry?
It depends on the WooCommerce subscriptions settings also.

What errors are you getting exactly? Are you also getting them with 5.1.7 which was just released yesterday?
The issue Kees has was different than what Henk had, so please provide more information so I know where to look.

Clean your browser cache, and then check to see if the issue is now fixed.

What for example MyParcel does, is that they only un-merge the data for their own uses, and keep it merged in the database. Or, at least I believe that is what they do. That’s only possible solution.
But there is also a filter for the payment request data, see:
