I have made a testing environment:
mdocs embedded: dev.cdd.de/test
without mdocs: dev.cdd.de/test2
with sidebars:

here is the result of the w3c validator. I know #wrapper is not an id your plugin is using, but #wrapper is definitly closed and all other divs inside #wrapper.
