I had this same problem. I realized that what it was was I had unpublished those pages, and put them in draft form, in order to remove them from a menu.
When I ‘Published’ the Cart and Checkout pages, the links resolved again. Not sure if anyone else will have the same cause for this or not, but it’s an easy fix if it’s the case.
I think this is a fairly major, and probably known, bug in the theme. I got around it by updating to 2.0.0.8 (available in the SVN, just use a tool like ‘downthemall’ to grab all the PHP files and replace the existing ones in the theme folder…back up first of course!)
He adds a ‘dumb menu’ setting, which uses pages instead of menus, which is clunky…but at least it works.
