I have a similar problem.
When I first installed my Virtue Theme the lightbox in product pages was working just fine. However somehow it is not working any more. When I click the gallery image, it just opens a new window with the image itself.
My lightbox option is tırned on in the settings and I deactivated and activated all the plugins one by one.
However, couldn’t been able to solve the problem.
