Thanks for the extra information. Now that makes more sense. especially the link to ‘Using a pre-existing subdirectory install’ which fill in most of the gaps.
I still have one question and that is how to reset the permalinks. I take it that to reset the permalinks you go to the permalinks page and click save but do you have to change anything or will clicking save reset the permalinks?

Thanks for your responses however they seem to contradict each other and I am even more confused than before.

So please correct me if I am wrong. What I would do is1. Create a folder in my root directory called lets say ‘wp’
a. Upload WordPress and all files and folders to the ‘wp’ folder.
b. Configure WordPress to look the way the site should eg theme it, add pages, plugins, images, etc… until I am happy with the look.
2. Then remove the old html/php site from the server just leaving the ‘wp’ folder.
3. Then copy the index.php and the .htaccess files to the root folder.Then what? is that all?
Are there two methods of achieving the change over? In one you leave every thing in a folder and just copy the index.php and the .htaccess files to the root folder and in the other you move all files and folders to the root folder?
If yes whish is easer?
And what else has to be corrected?AllanIT

In case anyone is having a similar problem and is reading this I figures out what the problem was. In looking for the solution I went back to the original codex from which I did the configuration and retraced my steps looking for any inconsistencies. In the codex at one point it said to deactivate all active plugins which I did. But as I ran through the rest of the codex every thing had been set up correctly so I made no other changes. I then activated all active plugins.
I then went to set up a new user for testing and discovered that the theme problem I described above had gone. After quite a bit of investigation I think the culprit is the plugin Register Plus and more specify the setting for Custom Logo. If Custom Logo is not set or the plugin Register Plus is deactivated all together then every thing works as expected.
Hope this helps someone else

I have been reading a bit more and I am a bit confused as to the difference between a multisite and a network (this may be the sauce of my problem). Can you please point me in the direction of a description of the difference between the two.

yes I am.
I thought that multisite meant you could run multiple sites of different persuasions from the one wordpress installation.
Is that posible?
