I thought I’d post this here as I seem to have fixed this problem and then been able to upgrade after. Pretty sure the problem has something to do with updating all of my plugins before updating to wordpress 4.1. I did what mbeebee suggested in the second post, and using the file manager tool in my godaddy hosting account (I’m sure there are similar tools in others, or you could potentially use an ftp program to do the same thing if you get your database username and password off your web hosting provider, usually in the “ftp users” info in your account)
I deleted the functions.php file that was in the wp-includes folder and after downloading a fresh copy of wordpress 4.1 from here: https://wordpress.org/download/ and then simply re-uploaded the functions.php file back into the wp-includes folder on the site using godaddy’s file manager.
Refreshed my website and boom, works fine. Although, as mbeebee stated, it’s going to keep prompting you to update your wordpress, which is annoying. The way to fix this is; before you do anything, go to your dashboard > go down to plugins > installed plugins and deactivate all of them. Then update wordpress. Once it’s finished, go back and re-activate all of your plugins and the update prompt messages go away.
At least that worked for me! Hopefully helps someone else out there too.
