Also, when I force a sync, I get an e-mail saying that 131 products have been synched. But when I look in settings, I see 131 products synched in the sync records, but under update, under “synched products” it says 107 products. I have had a couple of error around variable pricing, but nothing close to 24 products.
@johnvoliva – can you verify that all of the products in WooCommerce have an attached SKU? This can be a red herring that will offer some guidance as to where some of these issues are arising.

I have had the same happen. I had a product I had not yet updated on our physical locations for Square at three locations. On the three websites, I have square sync on that product toggled off and stock management toggled off. The SKU is matching across everything for my own reporting purposes.
Out of nowhere on Monday, the products title, description and inventory were overwritten with the Square data. Normally that wouldn’t be a big deal, but it did cause incorrect information in the description and a bonus incentive ($120 value) that I now have to give to the dozen or so customers.
I’m not sure if it was caused by a plugin update, maybe even WP Crontrol or a Facebook product sync, but I want to get to the root of the problem to make sure it’s not a time consuming thing that happens all the time.
Have you had any success finding what might cause products toggled to not sync to still sync?

Are you still experiencing an issue with Square sync? I see that you had two:
1) Some of the products that you have in Square appeared in WooCommerce.
New products from Square should appear in WooCommerce only if you run Import all products from Square tool from WooCommerce > Settings > Square. Can you please confirm that it didn’t happen? Are these products disabled from Square sync?
Regarding discrepancies in your synced product numbers, could you please share a screenshot where we could see it? I recommend https://snipboard.io/ for easily sharing screenshots – please follow the instructions on the page, then paste the URL in your reply. Please make sure you don’t capture ANY sensitive or personal information when posting screenshots publicly.
It’s not necessary to have all your products synced from Square. You can create a product with the same SKUs ain WooCommerce and set it to sync with Square. Then run manual sync from WooCommerce > Settings > Square > Update and these two will get tied together.
2) Some simple products are shown as out of stock while they have stock in Square.
If there are products that went out of sync in terms of stock, I’d recommend triggering another update by editing something other than stock such as product description in Square and see if these changes got synced. Toggling Square sync may help as well.

I’m sorry to hear that a product update caused such a big problem for your store, I can see how annoying it can feel!
This is also interesting since I can’t replicate this issue on my test site. If I don’t enable Square sync for a product and don’t run Import all products from Square, my product doesn’t get synced.
I’d recommend enabling logging in WooCommerce > Settings > Square and when it happens again to check the logs in WooCommerce > Status > Logs. Does the product which got synced is still shown as not synced with Square?
