Using plugin to order posts when merging post types

Great plugin which makes it incredibly simple for clients to reorder posts within a single category, however I’ve got a system which displays posts from two different post types within a single, merged object.
Having trouble getting both post types to display once merged when individual records within one of the post types have been reordered through this plugin.
Plugin starts processing the stack until it reaches a record from one post type which is more recent than records above it from the second post type, following which it stops displaying data from the first post type and only displays records from the second post type.
Has anyone else experienced something similar, and if so, any known work arounds?
