I downloaded the zip file directly to my server and unziped it into a temporary folder, deleted all the relevant directories and copied them from the temporary folder.
Issue still occuring.

Damn, what a nuissance! I have tried every single option from above, I’ve deleted the whole WP admin section (admin, includes folders, etc.) and reuploaded them, I’ve tried to enlarge the number in that auto file and in the end, I could only manage to get things to work with that disable autosave plugin…
What I don’t understand is that I only had this in one of six WP installations, all on the same server, all with the same plugins (almost), all with the same settings, theme, etc. Hopefully someone will find the cause, I only managed to patch.
I fixed the problem by backing up my wp-content folder, and doing a clean install of WP and then reuploading wp-content. I know that probably sounds like a pain for a lot of you, but something in my functions file in my theme was causing the problem. Just an idea.
Oh, and by the way, I noticed another thread earlier today that said Mozilla’s FTP Filezilla didn’t upload all of the WP 2.5.1 files for some reason. I used Core and I didn’t have any trouble. That may be it too.
I was having the same problem and tried all of the suggestions above. What finally fixed it was database fix from this thread:

It looks like there were bad entries in the database from when I imported my xml file (months ago) and the problem just got much worse with the new version (I suspect a bigger java footprint). Now it runs faster than it has since I moved to my new host.
I think it must be a bug in the wordpress import (or the wordpress.com export)
unfortunately, I am at a place with WordPress at this point where none of these fixes have worked. Has WP addressed this issue? I am at the point where I will have to find a different solution for my site.
