Make it into this:
<?php comments_popup_script(); // off by default ?>
And to edit it where do I have to go?

The problem I have when I try to edit this is that when I edit layout of index.php, the pop up window take the same changes which have just done to he index.
How can I manage to separate the edition of index.php and wp-comments-popup.php?
