I found the workaround.
Repeat on each subsite:
– disable plugin
– reset library
– enable plugin
– add folders
– open media library plus
– sync
From now sync works, but only in folders that were found immediately after the reset. If you add a new folder, plugin cant see it.
Another problem is to sync after reset.
I suspect that plugin added to the media item that’s already there from time before reset. I found some duplicate images with same path to disk. But I simulate it again a check this behavior.
Third problem – script timeout, Im starting new post for it.

Multi site hasn’t really been on our list before. We have another integration that is ahead of it. We’ve taken a look at what it will require and it’s on our list after the next integration.

I need this for a Multisite project as well. I noticed the same issue robinpecha was describing. My workaround is to create the folders via ftp, deactivate the plugin, do a database reset, then reactivate the plugin.
