There is no “update” button to implement the changes
That’s because the plugin mimics how the WordPress widget system works. When you drag the boxes around, the order is automatically changed with no need to click a submit box.

If you look inside your browsers javascript console, does it show any errors?
This is probably caused by a glitch with another plugin or your theme. Looking in the console might narrow that down, otherwise you can try deactivating plugins and switching to the default theme until you see the plugin start working again, and the last change you made will presumably be where the problem is.
