I would assume that your “Base” directory might be the equivalent of the “document root” directory for each of your domains. If you login via ftp, that might be your “public_html” directory.
Just a reminder, if you are really still using version 2.6.1, you should consider the benefits of upgrading to the most recent and most secure version of WordPress.

You would need to manually upgrade to 2.7. Then you could use the automatic upgrade to go straight to 3.0. However, I would strongly recommend that you backup your database before you being and, again, after the upgrade to 2.7. Also deactivate all plugins and switch to the default theme before begiinning the upgrade process.

you will find 2.7 here. It’s not about ‘less steps’, it’s adviseable to upgrade to 2.7 first to get the automatic updater. For upgrades from old versions of wordpress, it is advised to upgrade incrementally with certain releases.
That’s why @esmi recommended you first manually upgrade to 2.7, then use the automatic installer to go from 2.7 to 3.0
