Javascript redirect and seo

    Hi. I have many sites installed in subfolders. I redirect from the root using javascript window.location.

    From a seo perspective:

    1-Should I replace that with the method of moving the index.php and htaccess file to the root?

    2- And does it matter if the sitemap is in the subfolder (registered as is in webmaster tools)
