Install wordpress in a 2nd level directory

    I am new to WordPress and need help.
    I want to set up WordPress as a members only section of a traditional site.
    My problem is the site is hosted as a directory of another site and I am told that setting up wordpress in a 2nd subfolder will cause problems.
    How do I set it up in the main folder without it taking charge of the main site.
