At the moment, all product variations are synced to Google Merchant Center, and there isn’t an option available in the plugin to sync only a specific variation (such as the default variation) while excluding the others.
I’ve checked, and this has already been requested as a feature by other users. I’d recommend adding your vote and following the feature request here so our development team can track the demand and consider it for future improvements:

Thanks for your prompt reply. Is there any way around this? For example, if I untick “Show on Google” and “Show on ads” on Merchant Centre for the variations I don’t want, will they appear again next time the plugin syncs? Thanks!

I can understand your concern,
Currently, there isn’t a supported workaround in the plugin to sync only the default variation while permanently excluding the other variations. When the plugin runs a new sync, it reads the product data from WooCommerce and will re‑sync any eligible variations, so changes made directly in Google Merchant Center (such as un‑ticking “Show on Google” or “Show on ads”) may be overwritten on subsequent syncs.
In practice, this means that manually hiding variations in Merchant Center is not a reliable long‑term solution, as the plugin is designed to keep Merchant Center in sync with your store catalog.
You can achieve this by using a customization. I can recommend WooExperts and Codeable.io as options for getting professional help. Alternatively, you can also ask your development questions in the WooCommerce Community Slack as custom code falls outside our usual scope of support
